Are you re-scanning from squeezecenter after the new music is added? When you say SC can "see" the music when copying, what do you mean? Are you browsing by folder? Do any of the directories or filenames have characters which might be a problem with the Linux filesystem? I had a problem when I first moved my music files from Windows to Linux - some of the the albums had "." in them, and this confused the Linux file system so it could't see these.
