Have you installed the ATI Radeon drivers from the ATI website, if so, get rid of them, the stock drivers that came with 10.2.4 are a lot faster.
Internal SCSI doesn't have any secrets, it is just very picky about termination and cable lengths. Make sure you have a good cable and make sure termination is proper.
