The way to navigate wikis is through following hyperlinks that you create within your pages, much like any other web page out there. Wiki software creates indices, and use namespaces to organize content, depending on how the page creators use it, much like, well, those millions of websites that are out there on the web. We use Wikis for those very same purposes, using simple templates and namespaces, except for project requirements which are still done in Word because the product managers prefer working on that. It sounds like what you are looking for really is more of a content management system. There are many of those out there. Or maybe you could modify one of the existing wiki software out there to match what you think they should do, or how they should behave.
