you mean under Windows ?  i dont think anyone has tried that.
cross-compiling urjtag for mingw from Linux works without problems.

you arent using the latest automake/autoconf/m4 released versions

under Linux, automake-1.10 works np

you should run the commands manually to see what fails rather than
using autogen.sh.  seems it's aclocal, but cant be 100% sure with
autotools.
