Assuming you have Magnolia version 4.5+ this is fairly easy. Depending on what 
you need to do exactly there are two ways:
* Include the jquery code generally in your mobile theme > add your code to the 
jsFiles configuration of your mobile theme. By default on Magnolia 4.5/STK 2.0 
the mobile theme/smartphone variation only applies to smartphones, not tablets 
(since they are more or less capable of displaying the whole page normally).

If you only need to add this code to a single template, you can create a 
[b]variations[/b] node in your page definition, add another node with the name 
of your channel (default case: smartphone) and add the jsFiles configuration in 
there.
