create some pages from those templates, how do I persist those changes back into the deployed war?
Browse the config node until you find your template nodes, export them
into xml files and save them in the bootstrap/common/config.
For your pages, click right on your top page and export it into an xml
file, then save it under bootstrap/common/config and it should work.
I think that your problem is that you don't have save the template
config nodes so the system is not able to get back the template and to
apply them on your pages that you have bootstrapped.
I'm just using the default configuration of jackrabbit on top of derby. Does
the process change if I choose a different persistence mechanism (Oracle)?
