I think something has been patched in the Aegir that ships with
Midgard nowadays, as if you just upgrade an older DB to use Midgard
with PHP5 you get that error, but Aegir coming fresh off new database
installation works just fine.

Have you looked at Asgard? It could provide you the alternative to
Aegir that is cleaner, easier to customize and actually works with
modern Midgard and PHP...
