I believe this might be the issue you are speaking about
http://jira.codehaus.org/browse/MNGECLIPSE-295. Another reason I need
this feature is due to the fact that I have xdoclet generated code in
the jar and not in the project so when I attach it as a dependency to
another project these generated files are not found.

projects up there.
  I think we already have JIRA about disabling inter-project 
dependencies, but it is separate thing.
