Hi,
I guess Igor was right. I turned off the option in preferences to open
referenced projects and it stopped opening other projects. I still
don't understand exactly how the referenced projects are determined and
why there is not more control over it. Also, I know this is not the
group for this, but how do you open all the projects in a working set
with one operation?

There is no functionality in m2eclipse for opening or closing
projects. However if you group your projects using working sets, you
can close and open all projects from given working set in one operation.
As for referenced projects, I am pretty sure this information comes
from the project buildpath and it is directed from top down, while it
seem like you wanted to close projects going from the bottom up.
