Sorry, my mistake. Apparently list of the referenced projects is stored in the <projects> element of .project file. Currently m2eclipse does not handle content of this element in any way.

To close all projects in the working set, you can make Package Explorer view to show working sets as the root nodes using view menu (Ctrl-F10) / Top Level Elements / Working Sets. Then you can define your working sets and drag and drop projects between them. After that you can close and open all projects from the working set using popup menu on the working set node in the Package Explorer view.

I still don't understand exactly how the referenced projects are determined and why there is not more control over it. Also, I know this is not the group for this, but how do you open all the projects in a working set with one operation?
