I've no idea what got messed up since I don't use debian repo for setup. You may try that but I would say you try to find what caused this issue instead. I would suggest you take the db backup/dump just in case, try things you mention and finally if nothing works purge/remove/clean the installation and install 4.4.0 now that it has been released.
