Any problem to reply directly from the mail client by pressing "Reply" (or "Reply to the list" / "Reply to all") over the mail to reply? :) That's the only way to keep the threads ordered. Some mail clients (as Gamil web client) allow "ordering by subject" so broken threads containing mails with no "In-Reply-To" headers seem to appear ordered. However this is a hack, more or less same as looking for a call CDR by inspecting the From/To URI rather than the From/To tags and Call-ID..
