Can you try using the same from a fresh OOo (close & reopen OOo)?
To rotate I:
Format|Styles and Formating|Table (right
click)|Modify|Position|Rotation/Scaling|90 degrees
Not sure if that's the correct way to do it, but that's what I used.
Tried your way, same result. I do like this:
Select text/table cell/whole table -> Right click -> Character ->
Position -> Rotation/scaling -> 90 degrees
What's about:
<F11>|Table Contents|Modify|...|90 degrees.

I tried it with Arabic
(some cells left to right and some right to left)
Only way to reproduce the problem (I tried):
direct formatting of selected cells by format|character;
at first: 90 degrees, then back to zero in the same way
(so only it seems they would have the same format, but ...)
Afterwards there's no possibility, to change the position
of the direct formatted cells by modifying with
<F11>|Table Contents|Modify ...
Solution:
at first selecting all the cells to be changed in their
position and:
Format|Default Formatting (Ctrl + Shift+ Space)
Then: <F11>|Table Contents|Modify|...|90 degrees.
Perhaps there's any other direct formatting inside,
which could be the cause of this problem.

Style -> Position -> Rotation/scaling -> 90 degrees
