I've recently installed dia, dia2code, C&C Generals, mozilla, WordPerfect office 2000, and probably a couple of other things.
However, I've deleted the .emacs file in the emacs/bin directory, and when I save the options it writes a new one there, but it still doesn't seem to read/load it.

Just a thought, but what else have you installed recently? The reason I ask is that I think emacs tries to store .emacs in your $HOME (%HOME%) directory, which some other program may have recently set for you.
