Pull down a copy of the Texas Revolution mod.  I did something similar - if you 
right click on a town, you can set the control (ownership) or set it as being 
burned, which is just a counter that has the top layer set as a transparent 
image.  The counters are all in place on the map and loaded as a predefined 
setup when a game is started.
