This is a known bug that has been fixed - it should be right in the next beta.

I think you are seeing the results of the new 'moving stacks do not pick up 
units' fix.

In v3.0 the way units are selected in a stack when you move them has changed 
slightly - now all units in a moving stack get selected. Only selected units 
now move, so if you move a stack of units onto a non-moving stack, then move it 
again, the non-moving units do not get picked up.

It is different and will take a little getting used to, but makes a lot more 
sense when you think about it, as well as being one of the most requested 
changes to the user interface.

If you don't like this, there is a new General Preference that can be used to 
put it back to the old way.
