here below what i have already triyed:

I have some backups of the Virtualbox made with bacula, the job
copy the whole .Virtualbox directory, and I didn't find *.vbox file.
The only that I have is an XML file. Obviously I have also the snapshot
directory
the Machine directory and Hard Disk directory, but unfortunatly
I haven't VirtualBox VMs backup (*.vbox file should be there)

I'm not sure to have understand what you mean with "flatten...",
but if i create a new virtual machine with the younger of the snapshot VDI
i receive this message:
