It would help to know if you're talking about POP3 versus IMAP or who your provider is. BTW, I was Googling something else the other day, and I saw a lot of iPhone users complaining about problems with POP3 in IOS 9. You may be running into one of these problems.

Hi.  Have any of you noticed your I devices taking mail off your provider's
server when you get it.  I most definitely do not want to remove it from the
server.  I've looked all through the settings in ios 8.4 and can't find a
setting to change.  Have I missed something?
