OK, and who's your mail provider? All I can suggest is checking your settings on your providers server. It may be set up to delete messages after a certain period of time of when you reach a certain space threshold. Also check your settings on each client you use to access your email and make sure they aren't configured to delete your messages from the server.

It would help to know if you're talking about POP3 versus IMAP or who your
provider is. BTW, I was Googling something else the other day, and I saw a lot
of iPhone users complaining about problems with POP3 in IOS 9. You may be
running into one of these problems.

You can change that in settings, advanced maybe, but I always leave on server

This is very much a pop3 thing when I have it.

Hi. Have any of you noticed your I devices taking mail off your
provider's server when you get it. I most definitely do not want to
remove it from the server. I've looked all through the settings in
ios 8.4 and can't find a setting to change. Have I missed something?
