You can turn Facetime off, then put the phone in Airplane mode and re-enable Wi-Fi. This is definitely a problem and while Apple did not say anything about this, maybe in iOS 10 you will just be notified of an incoming phone or Facetime call when you use Skype or another Voip service and you have thew option to either accept or decline it. Considering how apparently the Phone app will be much more deeply integrated with Voip this is hopefully possible.
