Check the advanced settings under the mail account in the passwords and accounts portion of settings. That, or its something on the server side. It is not uncommon to have it say delete when you are flicking up on a specific message, but archive when using the select approach. That then deletes all the selected messages after using the edit button and selecting the messages with a double tap. I just did that to confirm.
