My guess is you are missing the save buttzn after selecting the song, and hitting the back button. M4R files are only required for ringtones and text tones.  It can be tricky to get to the song selection in the alarm settings, it is either at the top of the list or at the very bottom where you have to use the three finger swipe up multiple times to reach it.
