If you have books in iTunes as MP3 files, they are going to appear in the music, not in books.
You have to tag them as audio books. You can do that in itunes.' If they are on different hard drives, I'm not sure how they got mixed in unless you have the feature in itunes set to move copies to your iTunes folder. Then, if you play a file through iTunes, no matter where you have it stored, a copy is moved into iTunes. Resetting your phone won't do anything about this. It doesn't get in there by itself. That is why I suggest making sure all your book files are in a folder by themselves. Go into that folder. Select all. Then, create the zip file in that folder. Then, move that zip file to your dropbox folder where you can import it into Voice Dream. Voice Dream only supports mp3 files. That would explain the zero time on some books if the files are not a type voice dream recognizes.
