[Tools][WPE] Supress warning about jhbuild/flatpak not installed when using
system libraries

With the new SDK the env variable WEBKIT_BUILD_USE_SYSTEM_LIBRARIES is defined
to
disable using jhbuild and flatpak. In that case we should not print a warning.
