If you choose Microsoft once you'll choose Microsoft forever. There is no easy run-away path from it. I'm afraid you'd have to use IE until you substantially rework your APIs/IPCs. I don't know what and how components interact in your system (I see at least 4: desktop application/browser/web-server/server application), so I can't make any suggestions.
