That sounds like you had a hung instance that consumed all of the ports / file handles preventing JM from talking to wotaskd. I have found JM to be reliable provided that the machine was not messed up with something like this.

How can you run an app from the command line and have it appear like an app that was started by JavaMonitor ( i.e., no "~port" at the end of the URL).

JavaMonitor is just an editor for /Library/WebObjects/Configuration/ SiteConfig.xml with a channel to wotaskd to alert and query it. You could write your own, or make scripts that launch the apps. IMHO, both way more effort than it is worth.
