In my environment apps do not get built into /Library/WebObjects/Applications. 
The steps I use:

1. right-click on the build.xml file in the app project
2. select Run As -> Ant Build

For me this process runs a split install and puts the build products into the 
‘dist’ directory inside the project folder. Is it possible that the build.xml 
in your application project is an older, legacy version? If you’re working with 
older projects you may want to replace build.xml with an updated version since, 
well, things change.
