This sounds like an unrelated issue. The issue reported is the browser can't
download
http://prototype.wikimedia.org/rc-en/skins/vector/images/search-ltr.png?301-19
not that two search boxes are appearing.

This currently Works for me. I assume at some point prototype had the wrong
path set for where skin elements were loaded from, and was subsequently fixed.
I am closing as works for me. If the issue is still present please re-open.
