Was it: Not only back within the system configuration, but also useable.. Could be that the device driver within windows is being used to probe for the device, and giving a negative response, causing windows to remove the device from it's configuration.
So - BIOS and basic start-up hardware process says found it as an IDE device, Windows looks to see what it's doing, gets a 'Duuuurrr wot Cd-DVD drive?' response from the device driver and discards the Bios supplied information.
