I understand your concern.
Is this variant any better:
FileA.txt (the one installed by the patch)
FileA.txt.old (the one with user customizations, backed up)
FileB.dll (the new one installed by the patch)
?
I think it can be accomplished by populating the MoveFile table before
the new files overwrite the old ones...
Does this make sense?

The resource (file) would no longer represent how it's defined in the
component.
