There is a type of custom action (resolves to type 18 and variations) that specifically means run this exe being installed with the product as a custom action. As long as you want to run it after the files are installed that's fine, but I suspect you wouldn't be asking if that was the situation.
It's ok to put it in the Binary table if you need it before that, as long as it has no dependency issues and isn't enormously bloated. Why is including it twice a bad thing?
