Part of the problem I believe is that because after the file is installed it is changed with <XmlFile> tasks so WiX doesn't remove this file on uninstall. The other files (assemblies, etc.) get removed on uninstall so I always get what is in the .msi file. Right now <RemoveFile> works and maybe that is the solution. Basically I want to change the file and still have it removed as all the other files on uninstall.
