I suspect you have removed the files from the folder that you run heat on, this means that they will have been removed from the upgrade MSI. In this case windows installer will remove the files from the target pc as you have removed them from the wix.
An msi describes the state of the machine that you want to achieve, if you have one with no config files, that is what you will get. If this is the case, leave the config files present, they will not overwrite the current ones unless they wil upgrade them (i.e. are newer) unless the file has been changed on the target pc.
