As previously mentioned then your map drive should look like this under your user directories:
Mapped Drive Letter (Server where data resides):\sharename
 
As another individual posted you need to make sure persistence is set to Yes. You can also check Microsoft's website as there is a registry value you can change on the host and target server that will keep all connections active. And you have to keep the servers in question always logged in. As soon as you log off the server running WS_FTP Server, your mapped drives will go away.

Kyle, thanks again for the info. Our aim is to have multiple virtual folders pointing to different servers, with the data coming in via the server running wsftp transferred to the remote servers. Under General Options you can only specify one Top Directory, which in my case is located on the E drive of my server running wsftp. I know i'm going wrong somewhere, and i bet it's something pretty simple! The server is running with an account which is a member of Domain Admins, it has full rights to the source server and destination server, the IPSWITCH service is running under this account aswell.

Looks as though the letter for your share where the folder reside is the E drive on your local server (where WSFTP_Server) is installed. Let me give you an example below on shares and working with WSFTP_Server:
Server A - Has WSFTP_Server installed
Server B - Folders and Directories for WSFTP_Server
 
Goal Map a drive on Server B from Server A.
Make sure you have the WSFTP Server Service running under an account that can access the server and share.
 
Create a share on Server B - Call it "FTP" - (Share has rights across the network (Admin/Or Power User depending on corporate policies).
Map a drive to Server B from Server A to the share "FTP".
Configure WSFTP_Server to use the Share Letter and then the name of the share: For example: e:\FTP\ (following the example above).
Then when you create a new user the user directory will be grayed out but will show the path above: e:\ftp\Top Directory information configured under the General Host Settings.

I had noticed that when you add a virtual folder and try to browse to your mapped drive you can't see from the resultant list. Hence i tried L:\\dkblonengs1001\e$\testssl. Does the name you give the virtual folder have to be the same as the actual folder on the destination drive?
 
i still get

I have used mapped drives as well via the actual mapped drive letter. The WS_FTP Server GUI does not allow you to browse to the folders on the mapped drive therefore you need to type in the full path including drive letter. Be aware however that using a mapped drive to house folders will degrade performance significantly than having the folders locally resident on the FTP server.
 
I have been in talks with IPSwitch discussing their application being deployed in a HA/Redundant/Load-Balanced environment and so far there has been no movement on those issues.
 
The architecture I have created uses a SQL database for user accounts/authentication, all folders are stored on a Data server/SAN device and the FTP servers are configured with mapped drives to those servers. Overall performance is very slow compared to all components, (User Accounts, Folders, and Data) being stored locally. FYI

Is anyone having problems using the virtual folders function?

I have the Ipswitch service running under the same account that has a drive mapped to a folder share on a different server. It has Domain admin rights.

The Win20003 server is logged in with the same account.

Virtual folder Section:
The wizard asks you to give the virtual folder a name, which I have done. It then asks you for the destination, my syntax is as follows, [NB I had a drive mapped to this area prior to running the wsftp server installtion v4.02] \\servername\e$\testssl

Problem is I still get the, Error: 550 folder not found!!! Very frustrating
