I experience the exact same window moving problem with the baudline X11 app
when I close the lid on my Mac Book Pro.  Sometimes a window moves to a
different location on the screen.  Sometimes a window(s) moves off-screen
and become inaccessible.  I have not discovered a way to bring back a
window once it has moved off-screen.  My workable solution is to close and
quit all X11 apps prior to sleeping my Mac.

Some important points:

* The window moving after a sleep happens most of the time but not all of
time
* This only started happening when I upgraded to El Capitan
* This problem isn't isolated to xterm since it also happens when I run the
baudline X11 app
