Well, it sounds like you may be having a problem with the DGA on your video card driver. SDL in full screen uses DGA when available. Well, that's all I can think of. What video card and XFree version are you using?
With switching between full screen and windowed in SDL, I'm 99% sure there is a key sequence, but for the life of me, I can't remember.
