You can sure do this. This will work fine for the "Convert to XXX" commands.

However, you said that you also had different CSS stylesheets for IEEE 
documents and for OMG documents. This means that you'll have to add both 
these CSS stylesheets to the "View" menu and then manually select the 
right CSS stylesheet depending on the document being opened.
