  Happy new year! 
  I have some basic knowledge about python programming and xplor-NIH. It is 
always a mystery to me how atom coordinates are passed to IVM or other 
downstream objects. For example, we usually load psf and generate starting 
extended structure by protocol.initStruct and protocol.genExtendedStructure(). 
For most python programing, we need a variable to hold the data in python, 
whether it is class, string or something else. From protocol.initStruct or 
protocol.genExtendedStructure(), I don't understand what variable hold the 
class type data. I also checked the codes under python directory for these 
modules, like protocol, ivm. I just could not find how the coordinate 
information is stored and how other modules or methods read this information.
