I think the messages are having to do a round trip when they get moved by a rule to eventually show up in the correct folder. I tried creating filters in Gmail so they got moved prior to downloading, but the filter was not even close to 100% so I was always chasing where my mail was located. I hated it so much I went back to POP. If this isn't an option, consider not using rules to move the messages but create custom mail views to view the messages like you would in a folder.
