I am not sure if i understand it right, but it seems like data on disk gets "compressed" into the vhd (no empty space), so even a slight difference in the beginning of the file will slide through and ruin the pattern for block based dedup. As I am not an expert on file systems, someone with more expertise would be appreciated to look at this.
