You shouldn't delete them. Exchange will flush them after a "good" backup. If your backup ends up successfully but the logs are still there, then its because you don't backup Exchange using the right method. Using a "flat file" backup isn't the proper way to backup exchange. If you have a large collection of logs, and want to delete them manually, then you won't be able to recover from a disaster (you may, but it's gonna be tricky).
