AFAIK, there is no Linux tool to fix it, and Linux inherits its value from the bootloader. Bootloader reads in from the flash. If you break your NAND flash, you loose these values and you need to configure it again: Boot with D+M, then configure LCD phase and frequency again. These artifacts will disappear.
