Dear Henrik, I am trying to export the CN ratios for a few thousands Affy500K. So far, I am using the extractRawCopyNumbers function which works but is pretty slow (I am on a shared-network disc...). I was wondering if you had any documentation somewhere on how you combine the NSP and STY chips? So that I could try writing something using the extractTheta function which would be much faster (as it will not need to read these many files).
If no such doc exists then I could try moving these data locally (although I will still be curious to have a brief description of what this function does :-) ). This brings me with another (simple) question, does the extractRawCopyNumbers function works only with data under cbsData or does it also needs everything from probeData and plmData?
