I don't know about the first issue (regional settings? One of the files becoming modified? Different implementations of DirectX?).
But the second: are you trying to do something like use sounds/ambience/windowBreak.wav for the step sound?
Step sounds are searched for in sounds/steps/X/run[random/1/9].wav, where X is the string you enter. So using individual wav files for a custom terrain isn't possible.
It can be done for bumping into solid tiles (use ../ to back out of the obstacles folder. So ../ambience/windowBreak.wav would do it), but it sounds like that is not what you want.
I'd suggest just using the glass terrain, and including a location event in your campaign to play the window break sound.
