well, what I normally do is to back up and move what i know I can move. For instance most of the %appdata%\roaming folder, which preserves 90% or more of the settings for almost all programs.
Regarding your reaper copy being portable, that honestly makes no sense at all, especially if you use a lot of stuff like kontakt or many vst instruments. The only time I would use my portable copy of reaper is in truly portable situations, like working at a friends computer for emergency editing audio or tracking something where a higher end interface and higher end equipment is available. However, since most of these also get installed in a simple way, (meaning that you can move your program fils\vstplugins folder) there should be just a few that you need to reinstall that use a large number of dependencies (like waves or kontakt and so on) and you should be fine fresh installing it all, using something like this and then moving over your %appdata%\roaming folder before opening programs.
Even though this will install the latest version of everything, I normally keep just very few installers handy that I know are sort of the last accessible versions, but they are no more than 3 programs.
