Before I returned the Transporter, I compared 96/24 playback from the Transporter with a synchronized SB3 doing on-the-fly down-sampling and couldn't hear any difference in the quality of the program material. I felt that the SB3 down-sampling actually sounded better than playing a downsampled file from the PC. So, you should do 96/24 FLAC and be happy that the SB3 will play it.
