I guess it's because the projects I work on have several people
modifying the configure at different times, and regenerating with subtly
different versions of autoconf. If only one version of autoconf is used
by all the configure.in maintainers then the only problem with checking
in configure is that it has a huge number of changes for even the
smallest configure.in change...

(bison is a much worse problem, though.)
