I enjoyed Beginning Perl by Ovid. It covers a lot of the more modern stuff going on in the perl ecosphere. If you really want to know some of the lower level stuff, Programming Perl is a good ( although a little long!) read too. Mastering Perl by Brian has a new version out, with a few advanced sections, but I have not personally read it (yet).
