Try deselecting the Applications source entirely, restarting QS, forcing a re-scan of the catalogue again (just for good measure), restarting QS once more, then re-enabling the Applications source. Hopefully that will clear out the broken entries.
Alternatively, deselect the Applications source and try the Find All Applications source. (Note: some people have reported unwanted side effects of using Find All Applications source with external drives attached.) Or best of all, install the Spotlight plugin, and add a Spotlight source that uses the query "kind:app". This is what I use instead of either of the built -in sources, and it works flawlessly in β54. Instructions on setting up a Spotlight source can be found on page 30 of Howard's user guide.
