I wish I could help. I just installed GNOME-2.14.3 into /opt and everything works as expected. I can't help but think that perhaps you used scripts (where /usr may still be in there for one or more packages) and you didn't catch all the instances of /usr. Other than that, I can't even begin to guess what could be wrong. A brief look at your ENV vars look to be correct.
